What they need to do is something like smash bros/monster hunter.
Monster hunter: save sharing.
Smash bros: 6 month delay.
So the flagship game is the handheld version followed by the crystal/platinum/z version in 1080p with save sharing 6 months later. Exact same game no visual upgrade just 1080p.
Now to address the real question when one is talking about a home console pokemon: real time or turn based?
It would be a pretty scary thing to throw away all the maths for Pokémon because that is what it would entail. And then produce something equally satisfying that plays out in real time? It is an ambition on the scale of skyrim. Or worse given Nintendo's attitude to technical polish. (And the nonexistence of pkmn: oblivion)
There's a problem of expectations. Every fan imagines a different thing. For many the dream of a console Pokémon was that: real time Zelda style Pokémon. And those people probably don't realise the the scale of that ambition. Bear in mind also the balancing work that goes into pkmn already. 700 character fighting game with rpg mechanics: balanced? Good luck! How about 700 unique animation rigs. Not enough? Try 700 unique ai routines.
Others, however would abhor the idea of real time pkmn.
Which is why they need both designs.
That is what I think pokken fighters is: the real time pokemon design and it will be an arena style fighting game. But they should also throw out a pkmn z 1080p on Wii u alongside it. But handheld should remain the flagship for the turn based style and new pokedex additions.
At least that's what I'd do and what I'm hoping will come from it. Whatever happens Nintendo know what they're doing so let's just hope something good comes of it.
The golden rule of game design. Let's say you do all this maths and its called a game and you release it and it sells well: don't change any numbers.
Give it a lick if paint, sure, but just don't change any numbers.
A real time game wouldn't be a Pokémon game or if it was then only in name. Unless it was that good...
But given how long they've made us wait and despie the scale, I'd like to think its what we'd get.

Hop that made sebse. Hate writing on phones. Capacitive touch screens are so crap. Apple! And to add to that its my only input method. You'd think they could stop stuff from randomly moving around the screen without visual feedback when my only input method is an touchscreen that is already gloriously inaccurate. Apple!
Its like a japanese puzzle box or something. Just one input! That's all I'm trying to achieve! Aaaarrrrggghhhh! Marketing peeps and sheep =/= engineers.
Apple fanboys are definitely much more cleverer than Nintendo's engineers that much at least is demonstrable.
